I suppose one reason John didn't have his gun ready when Ben shot him was because he assumed Alex gave it to him to protect himself against Jacob, not Ben.

Yes, you're probably right but John is naive and gullible. Alex gave John the gun to protect him from Ben because it's obvious she thinks Ben is full of crap and that there is no Jacob. John wasn't bright enough to catch on to that though.
