On the Season 2 DVD commentary during Dave, the director explains that the flowers were put into that scene to make it feel more "magical". Dave has just told Hurley that the island isn't real, and so they add to that angle by putting in colorful and whimsical flowers. They specifically mentioned What Dreams May Come in that conversation.
