I'm leaning more towards Noah, or (surprisingly) Angela. I could see the Company being the twisted malicious jerks that they are, and making her have to take out her own son; and the worst thing is, I don't think that she would hesitate in doing it.

I've just started watching the first season again on dvd, got it as a birthday present , and in one of the first episodes Angela tells Peter that he's her favourite. That would indicate that she would have no qualms with killing off Nathan (if indeed he's dead) to save Peter in some way.

It was future peter petrelli that killed Nathan, it's more or less confirmed on the extra features of the season 2 dvd boxset.

Perhaps invisible guy? the man who learned Peter Petrelli how to use people's powers without them being close. He was still alive when Nathan got shot, right? I don't think i have to explain how he got away

Since we're talking about "who done it's" and shadowy men in ball caps, I thought I'd bring up something that Adamski posted a while back. I have a feeling that it might tie into the new season...

"The person that tries to take Molly looks remarkably like the person that shoots Nathan at the end of season 2. He's wearing the same jacket, trousers and baseball cap. Plus, when you pause it when it's looking at his face, it doesn't look anything like Sylar. Plus, another reason I'm not sure it's Sylar who tries to take Molly is that his abilities don't tie up to what I think Sylar's abilities are at the start of season 1. He gets shot 4/5 times by Matt and flies backwards as if shot. Then, while Matt is checking on the FBI woman, the kidnapper rises up as if invincible (something Sylar is not, even now) and then disappears either by flight, time travel or invisibility. Again, abilities that I don't think Sylar would have at this time.

I may be wrong, but it's just something that struck me when watching episode 3 this morning.

Any thoughts?"

He has a point. Sylar did not have healing abilities at this point. See where I might be going with all this? Mabye Peter isn't only time traveling after Nathan...?

Confirming that Future Peter is a bit of a sharpshooter.

Not to sound rude, fatj0, but thats just silly. If future Nathan had shot himself, he would have instantaneously vanished. This is, of course, assuming that having your future self kill your present self would not cause such an immense time paradox that the universe would cease to function and then implode.

I'm just sayin' is all...
