The last episode of season one pretty much makes sense to me now. Here are some explanations for the question i had.
-
Peter couldnt fly because he was overwhelmed by Ted's power. He even said," I can't do anything." which meant he couldn't use any other powers.

The reason claire didn't just shoot Peter was that shooting peter through the brain wouldn't solve the issue. Either Peter dies permanently from the gunshot or he is only dead until a coroner removes the bullet and then he still has Teds power to control. -

Hiro didn't overkill Sylar (Slice his head or something) because he saw in the 9th wonders comic book that he had to stab Sylar. (to keep the story exciting, because else there would be no bad guy anymore)

And last but not least,

Hiro Nakamura can travel trough time. That doesn't mean he is a perfect creature which doesn't ever make a mistake.

i also think that final ep was clear..i might didnt notice some things,but for example with save the world,save the cheerleader it makes perfect sense...at least to ones who watched carefully
